What utilities are you using that can't access NTFS?

AFAIK, there are no free software for converting NTFS back to FAT32 (why would you want to do that?). Not sure if parted, a utility on Linux, can help you. But you can give it a shot. Try any of the linux liveCDs.

Otherwise, you can just create another FAT32 partition on your HDD and do all your work from there. It's easier (and safer).
